If you have no use for Place Windows simply unticking this compiz plugin from compizconfig-settings-manager will allow you to see flash full screen without the panels for borders.

There is a bug-report for this issue:

The suggestion in the report is to delete the Gnome-Clock applet as this is known to cause this issue.

Alternatively - use gnome-classic (no effects) to display full-screen flash videos.

I have the same issue. It's not an ideal fix but I work around the problem by setting the panels to autohide whenever I want to use full screen mode for a reasonable period of time i.e. when watching a film
